Well, the girls are there with tanks and wearing uniforms, so they might not recognize them as civilians, but yes, they should at least easily be able to identify them as Japanese.
For what i remember they are finally talked down by Fukuda and Nishi, so they might just have become so fixated on defending the island that they just atttack anyone on sight.
