Kris may have lost a lot of autonomy by getting the soul, but keep in mind that he is the "cage" in the prophecy, keeping us from our rightful vessel in pursuit of whatever his own ambitions are. We're not a villain, except maybe in the weird route, and at this point in the game we're maybe even victims of the Knight's plot.
I do think at some point we may be at odds with at least some of the gang. Susie may object violently to Kris being puppeteered, but in the end we're mostly on their side and want a happy ending for them. Everything will work out.
