That's their way to let you fully complete the games in VC. Legacy Collection made it more legitimate by having you fight people online to get them. The event chips have their own screen where you can individually get them if you ever want to as well.

You must've messed something because I also converted all the VC BN games and I completed BN2 on a 3DS.
