There are definitely a SHITLOAD of random flags for lots of choices that are permanently recorded, but who knows if any of them will be important in the long run.
I personally think a lot of these flags are smokescreen for for the really important choices, so later on in the game we get to the point where it's difficult to figure out what choices led to what outcomes because there's just so many possibilities. I think this is the route Toby is taking after seeing how easy it was to find secrets in Undertale just by looking through the files, and this is his way of obfuscating things a little.
