Lots of romhacks have caught flack from certain people whenever the first gym leader has 6 mons, or the average jobber Joey is too much of a slog to fight since their Pokemon are ACTUALLY in the top percentage, I remember Eternal X/Wilting Y had a whole separate patch solely to nerf Viola.
The Radical Red devs also caught flack in the past because of the npc dialogue in picrel, people here seethed too.
You might be happy to know that in previous versions of RR you had the option of rematching Brock/Misty/LT. Surge/and Erika around Koga, in the more recent updates they actually made it MANDATORY to rematch the first four leaders before challenging Koga, full teams of 6, Megas, and even field gimmicks (particularly in Hardcore mode).
I imagine the dev(s) weren't satisfied with the initial fights but toned them down for early-game and casual players sake, consider them a warm-up for later.

Dunno what you expected bro, catching over 1000 mons is gonna be brutal no matter what. Not sure if you're aware but alongside the "EZCatch" code you inputted there's also the "DexAll" code. That one makes every Pokemon appear visible in the DexNav, that means you can register one with the R button and search for and find it instantaneously, no random encounters needed.
If RR still isn't your speed I might recommend Elite Redux. That games DexNav is so fucked you can select any Pokemon in it and have one sent to your PC box, you can even do the entire route at once (exceedingly easy to shiny hunt too combined with the 1/5 shiny rate toggle).
