It has always been implied that Metal Sonic was constructed in the bad future timeline using technologies that Robotnik did not have access to in the 'current' time line. Sonic destroys the bad timeline, leaving metal in the 'present' . The Adventure games sort of hint that Eggman/ Robotnik was trying to reverse engineer Metal ALA Miles Dyson reverse engineering the Neural Net processor from T2.
