You're right that war was the safer, more logical course of action. I just hated seeing all the buggos die. Imagine a fic where the main character kills off most of Equestria's pegasi in retaliation for what the Enclave did - I imagine that would raise a few eyebrows among readers.
Making the Serenity hive more evil, or adding in some morally grey choices would have helped. Or write it so the ponies can't wage war and have to negotiate or manipulate the changelings into choosing coexistence over domination. But that would go against the tech- and war-heavy atmosphere the author was going for.
Anyways, it's my own fault for reading fics like this. Should have seen the warning signs with the whole "OG Chrysalis was pure evil and had to be stopped" backstory. Maybe I'll read War Does Change for a more sympathetic depiction of changelings in FoE.
