The first couple of arcs are purposefully written to be confusing
When you first start reading, stuff like Ely having Chandra's powers or Azuma's awakening or Tokio taking on that humanoid form are meant to feel strange and arbitrary.
But as you keep reading, there's actually a very clear cause and effect to everything that happens and a lot of moments take on a completely different meaning.
Ishida did this in TG as well with things like Kaneki's relationship to his mom, but it's a lot more present here
