weird bug with Handbrake but if you are batching and one of your videos is named 9999 it kinda borks it, (I bulked renamed them starting at 9800 and it goes to 10791) I just had to pull the ones it skipped (9800-9999 etc it started on 10000 weirdly and borked on 10539)
