In the case of Lily, yes, her faith in Mother Sphere would be tested over and over again, but only in the ending where Lily dies does she finally accept that Mother Sphere is bad. Lily states that she does not want to become one with Mother Sphere in her dying breath. In the other endings, Lily still holds on to her faith in Mother Sphere.
As far as EVE goes, you're right. EVE has seen so much of what Mother Sphere has done. From abandoning the Legionnaires and the people of Xion to the Colony Extinction. EVE does not trust Mother Sphere by the end of the game. However, she does not trust Adam either. If you reject Adam's offer, EVE says she will find her own way to seek the truth or something along those lines. She's going to find the truth without siding with either Adam or Mother Sphere.
And in all the endings, EVE has questions for Mother Sphere. The only way she's going to get those answers is by dealing directly with MS and it would be easier to get that ball rolling if Mother Sphere, at least initially, thought EVE was on her side. With the RttC ending taking EVE back to the Colony as a friendly ally, rather than a Naytiba enemy, it's not hard to imagine EVE being able to get some answers about the Colony and Mother Sphere once she arrives in the Colony.

But ultimately, we can only speculate. I've heard good reasons, like the ones you've mentioned, why the RttC ending doesn't make the best sense. I'm not entirely sure which ending they'll go with or if the sequel will be a prequel or star Raven or whatever. It's been fun to speculate about this stuff!
