It's not as though Fluttershy was getting punished for acting out pre-S4, in any case. Nopony was. Having the world punish one of the Manes for indulging the worst sides of their personalities wasn't the preferred writing method for resolving their conflict - rather, they'd realise how their behaviour was affecting the others and make things right of their own accord. The 'consequences' weren't that someone would come and visit something back on them, but that they'd alienate their friends and feel bad until they changed their behaviour. I think harping on about 'why wasn't this character expressly punished for their wrongdoing' fundamentally misunderstands how the show chose to illustrate action and consequence.
