Crafting in Far Cry 3 made thematically sense within the game. Adrian is a clueless white boy who has to learn the traditional ways of the native warriors to save his friends. Predators being added was a big request from Far Cry 2, so tying the new predators into the theme of hunting to advance your warriors skills, and rewarding that in gameplay with craftable upgrades from the skins, ties everything nicely together for that game. The tatau, hunting and crafting, and drug fueled spirit journeys all tied into this theme.
Hunting has had no reason to exist in any other Far Cry game since then, except maybe Primal. It's just one of those features they add because it was in the last game, instead of tailoring the features of each new game to it's story and setting like they used to.
