Being a Mary Sue is less about abilities and more about the way it is written.
Honestly the best stories usually the ones where Phaeton does nothing, but there's other characters like Miyabi and Shifu who are also more or less walking win buttons, the narrative only ever very briefly ever pretends they're not on top of things (in contrast with say, Harumasa, who actually just fucking fails and dies, before a plot contrivance gives him just barely enough juice to shoot an arrow at a normal guy and THEN keel over immediately).
