As far as we know Shopkeeper is explicitly aligned with the dead empire, and he has shown hostility to those working with the west.
Again it's not that they're poachers. Axeman could have left it like that and it'd be understandable that he wants to take out people messing around in that sacred land.
It's the fact that working with the west is also a crime worth being mentioned.

It's not that because he loves the old empire he must hate the west too. It may or may not be related but at the moment he happens to have both traits.
He hates the west so he probably wont work with WISE even if they're "good guys"
He loves the empire so if Anya is related to this she's in trouble.
