I think it depends on what you like about Welcome to the N.H.K.
Anime Misaki feels like she appeals to the "I want a manic pixie dream girl to appear and fix me" crowd. I like the air of mystery around her in the anime and actually I binge watched it just because I'm a sucker of mysteries and wanted to know about Misaki's backstory.
But I find manga Misaki more realistic. Anime Misaki no matter how antisocial would have crowds of people wanting to befriend her, whereas I can more realistically believe normalfags would be put off by Misaki's behavior in the manga. Manga Misaki does seem to be appealing to either "I can fix her" guys or makes them want to stay as far away from her as possible. So she's far more divisive. Manga Misaki with the self harm and screws loose personality is more likely to stick with someone like Satou. I also appreciate that manga Misaki is easily influenced. Instead of going with the popular girls who wanted her to join their clique, she rejects them and goes after non-threatening self harming "loser" weebs that make her feel better about herself and adopts their bad habits.
I like how deliciously self destructive manga Misaki is.
I think it depends, if you want fantasies of an angel coming to help you and you help her in turn, anime Misaki it is. If you want a realistic story about a girl who is not right in the head trying to control a loser even worse than her, then manga Misaki is the way to go.
