I mean an immediate difference is that mind flayers have individual personalities and intelligence. A lot of both, actually. They can talk, plan, negotiate, be reasoned with.
The 2e module Night Below has a great example of this; there's a bunch of assholes called aboleths trying to build a giant mind-control tower, and on the way to destroy it you can meet a bunch of mind flayers who think that's just as much bullshit as you do, and you can choose to work together with them. Their leader sends over a nicely-worded letter and everything.
You'll never get a letter like this from a xenomorph.
