Indigo got herself stuck in a conspiracy that had been under the Inquisition's scrutiny for some time, helped the purple people get rid of it before it could escalate any further, but almost died in the process.
The Inquisition took advantage of Indigo's wounded and frankly delirious state to both heal her physically and mind wipe her so as to better keep the whole shebang under wrap. At least they covered the hospital expenses before leaving her behind, to her own devices, for good. That part happened a couple days before Bloop and Glucc found her.
