He's a corrupted savior-like figure who was born evil through factors out of his control through his creation by God and the feelings imprinted on him by the psychopath who awakened him. Dude's meant to be a relaying machine that was intended to gather data from the other Blades about mankind and then relay that information to God so that God could lead mankind accordingly, but God abandoned the world after being terrified of mankind's capacity to destroy everything, and so all of this information Malos was meant to relay had no where to go and just kind of bottled up inside of him, from humanity's hatred to humanity's pain and despair, largely because he was surrounded by the very people who's lives he destroyed, which effected his programming and he developed a twisted sense of empathy for mankind in which his desire to wipe out mankind out of hatred twisted into a desire to wipe out mankind to release everybody from their suffering.
By the time of Xenoblade 2 (500 years after he was born) he was going through a fucking identity crisis because he couldn't accept that he was "born evil" and was desperately trying to find a way to justify his drive to wipe everything out, so he surrounded himself with broken, down-trodden people who just wanted to end the world and kill God for allowing such a thing to happen.
By the end of the game he laments the fact that he couldn't change and that no matter what Rex could have said or done with him his desire to wipe out mankind is instinctual and he wishes he could have been born differently.
