They kinda did already contradict it with the Mario vs DK games in regards to character ages. Nintendo continued to treat arcade and modern DK as the same character too, in series like G&W Gallery (where DK kidnaps Peach, not Pauline!) and the planned inclusion of Jr in Double Dash as DK's partner.
