It's 100% that when the first missionaries landed, in short order they were killed and their religion banned. Most of the people inducted into any religion are just the children of a current follower, the primary method of transmission for any religion is brainwashing children. If you allow even a few people to convert and then raise their children in the religion, you will eventually be consumed. But killing the followers prevents them from having children which in turn takes away a religion's primary method of growth.

By the 20th century, which was the next time the Christian West could enforce anything on Japan, America had lost interest in spreading Christianity and so Japan's religion (aside from Emperor worship) was left untouched. So mostly, Christianity isn't popular there because nobody's raised in it, they're still raised in the religion of their ancestors.
