I think Toby's plan was for Deltarune to just be a mostly conventional Earthbound-esque RPG, and the twist is that the player and the player character are distinct entities, and you're explicitly forcing Kris to act against his own will and he hates it. An exploration of the relationship between the player and the player character. One where the player character might even be the antagonist, since Kris seems to be working with the Knight and is definitely opening fountains.
Undertale has a completely different focus, which is the relationship between the player and the NPC's. How you can just kill them like it's nothing and reload to toy with them. Pacifist and genocide are natural extensions of that idea.
I don't even think Snowgrave was planned. I wholeheartedly believe that it was just Undertale genocide fanservice when people were disappointed at the lack of different endings in chapter 1, when different endings were the whole appeal of Undertale.
That said, Deltarune exists in a really weird place, where it's impossible to tell for absolute certain where it influenced Undertale, where Undertale influenced it, and where the gargantuan success of Undertale influenced Toby to add or change things.
