No he didn't. In fact, he did the opposite. Nagisa looked the same even when he was an adult. All that changed was he got a haircut. Also, that was a last chapter epilogue timeskip. The entire rest of the manga takes place over a single year of school.
And nigewaka is a historical manga. It having supernatural elements (which are actually pretty limited) doesn't change the fact that in order to cover Tokiyuki's life, he would have to grow up.

It won't. Even if they went at a faster pace, it would take at least two more seasons to get to the first timeskip.

That first chunk where he is 8-10 is the most fleshed out. And even after the first big timeskip he was still only 12. And he was only around 14 at the end of that part. He's been a shota for the overwhelmingly majority of the manga.
Also, after that first timeskip, Matsui introduced another young shota about the age Tokiyuki was in the previous part. And since the adult part has started there's been a few flashbacks of Shotayuki.
You can criticize Matsui for not being gay enough, but he goes out of his way to deliver the shota.
