They stated pretty bluntly that it was because they could and because they wanted their creations to serve, worship and obey them. Weyland didn't want to accept that, and said there has to be some mindblowing, amazing, perfect reason for it.

Literally because Humans got uppity and wouldn't obey. They did their own thing instead, so needed to be wiped out.
None of these are interesting for an 'Alien' movie. This is all for an 'Earthling' movie. Which is why it keeps being repeated that Prometheus could have been interesting as its own series. Discarding the unnecessary Alien bits would have allowed it to be so, so much more.
