As for making sense out of the end I hink the only way the story can be explained somewhat coherently is that either nothing was real from the start - they're the people who killed themselves inside the infirmary that Kanna talks about earlier - when Takuji breaks the wall he sees himself and everyone else staring at him. Though not sure how well that holds since I don't remember the number of people she mentioned.

Takuji is the student that jumps from the roof in the first scene of the game.
It's either right before he meets Natane (unlikely) or that he finally breaks for real after witnessing what happens to her in the bathroom.
He presumably gets the shit beat out of him by Midou and his gang, and the whole game (delusion) happens while he's unconscious, it ends with him regaining consciousness and jumping from the rooftop because he finally has the courage to do it.
Should be clear enough why it could make sense if you look at pic rel which are his thoughts on the roof just before he sees Natane. Certainly would qualify as a way to drive a stake into the world and makes sense in line with finding a "salvation".
