During the cold war the US realized that using the CIA to fund and organize subversive action all over the world was often met with opposition and skepticism. Groups could refuse CIA money out of principle or be afraid of being exposed as CIA pawns. Instead the United-States created organizations like USAID and the National Endowment for Democracy.

They use that money to fund (openly instead of covertly) various NGOs and political parties all over the world in order to advance US interests (officially in the name of spreading freedom and democracy). The NED for example has been described as the US's official regime change organ. One of the co-founders of the NED said it himself in 1991: "A lot of what we do today was done covertly 25 years ago by the CIA.".

tl;dr NGOs are often US government proxies, tools for political interference
