Because FTEs are part of the core game they are but it doesn't affect the lore and how the game will play out at all. If it did affect something in the game (for example, finishing Peko's FTE stopped her from killing Mahiru somehow) then I would totally get what you are saying, but FTEs are just more fanservice.
