Now that you mention it, you're probably right that he doesn't wear socks. These shoes are perfectly fitted. Can socks withstand Shadow's chaos energy? Do they interrupt the flow somehow? All this time and we still don't really know how his shoes work beyond channeling his own energy into them somehow.
It's still cute to imagine Shadow has black socks though. Surely he's got some pairs lying around since he changes shoes for the Olympics and stuff.
