Weirdly enough I don't think he's handsome enough to be a woman in disguise. They also tend to be depicted more dashingly. Also I wouldn't really read more into Usagi not recognizing his voice. He wasn't shown to have been slipping up and it's more likely Usagi was just more in thought because of that whole Kirishitan thing.
