Her consciousness was preserved and re-instantiated in subsequent cycles and partially due to the fact that she's likely due to her role as a "Pathstrider" and throne emanator status thats not revealed yet. She's the one of the only Flame Chasers who walks the edge of the simulation and reality so she has importance. You could possibility think of it as

Iron Tomb is the looming threat, but we haven’t seen it physically manifest yet because the Eternal Recurrence keeps resetting the simulation before it can hatch. Don't look up lore for Iron Tomb that says he's already attacked things in the past then it gets confusing. I suspect that Iron Tomb is going to be the final big bad and Lygus was speaking with Iron Tomb itself. Probably ensuring that it can fulfill its destiny on cosmic annihilation through intellectual collapse.
