Something I've always considered is if Deep Ones are some kind of creation of Cthulhu or one of the Star Spawn? You know, an uplifting of humanity in order to entice them into forming cults and worshiping Cthulhu and the Great Old Ones or something?

Also, the Elder Things are almost certainly all wiped out or in stasis at this point, at least the ones on Earth. Considering how advanced they are, if they had an active civilization somewhere they'd either be conquering Earth or making contact with us to form an alliance or something. Now, there's still Elder Things out in space, as we know from Dreams in the Witch House.
