i'd say Live-a-Live is a bigger one due to how that game had really hard secret bosses with a cool item reward in some chapters, a chapter where you can play it violently or nonviolently, each chapter having a different aesthetic/theme, a chapter that ends with you controlling a giant robot with its own moves/mechanics, etc.
Mother 3 and Dragon Quest IV also have Chapter structures but the whole way each chapter has its own structure, varying length, and gameplay twists makes me think of Live-a-Live. Obviously its a little bit of all those RPGs plus his own twist.
