If you use just the voiced cutscenes to understand the overall narrative experience, you'll be missing a number of important tid bits. If you have gone through and done all the side quests, read all the memory sticks and data logs and experienced all the endings, it starts to make more sense.

So even though the elders and alphas are gone, there's still hostile naytiba all over the world that need to be dealt with. Then obviously Mother Sphere needs to be put to the sword which I assume happens in none of the endings.
We are left speculating about what the EVE protocol is in the game. We, the player, are left to figure it out. But we are left clues, with one of the more tantalizing ones being a scavenger speculating that Mother Sphere is sending squadrons down in order that they become evolved. If that's true, it's not all that clear what they're supposed to evolve into or how that evolution is supposed to take place. As for putting Mother Sphere to the sword, that's what a sequel could focus on.
>Another anon also said that the true ending is the only one that says "Their journey will continue." that's enough for me to say yeah that'll be the one they more than likely use.
It depends how you experienced the narrative. What choice you made. What lore you read. What your feelings about Adam and Mother Sphere are like. The three endings all have different lines used to tease a sequel. Which one makes the most sense to you depends on you.
As for what will happen in the sequel, depends which ending the devs go with. So, we'll see. Although I'm not expecting anything elaborate or all that surprising.
