Because the prefecture have to help finance the exorbitant cost too. Local residents also objected because it will be paid using their tax money. Not to mention the rural areas are becoming very depopulated so the prefecture won't get much benefit from this.

This is also the main reason why the Nishi Kyushu Shinkansen isn't connected between Takeo Onsen and Hakata (Fukuoka) because Saga prefecture doesn't allow it, and the extension of Hokuriku Shinkansen between Tsuruga and Kyoto is still in limbo because both of Kyoto and Shiga prefecture resisted it.
