That was an attack from Ra that was meant to kill. Atem was obviously using magic to stop the attack since the eye was manifesting on his forehead. As for the attack being small, a clash between Slifer and Obelisk caused pic related to happen, and Ra is superior to both of them. It's not crazy to believe that Atem could tank an attack from Pikachu. But the guy can cast illusions and make forcefields, so he shouldn't find himself in that spot regardless.
