Basically what was revealed, is that the actual canon timeline is first OVA of Slayers Excellent (the "Labyrinth"), where real Lina and real Naga meet for the first time ever, and then this is immediately followed by Special, where their clones/copies and "shadows" are created, then disperse throughout the world map. From thereon out, it's all only homunculi and "mirror shadows" of Lina and Naga, that are perfoming in prequel stories, right before first TV series happens.

Real Lina ditched/parted ways with real Naga at some point after Special, and real Naga returned only in two of the Royal games (Sega Saturn and PSOne) after that, both of which are post-first TV season and post-Next, but before Try and Premium (where real Naga appears at the end, but gets BTFO'd out of the screen quickly), in the overarching timeline. Naga and Amelia can be both taken into the party in PC-98 and SNES games, but those are not considered canon, despite including some of the novellas' characters and lore that never appeared or were never included in the anime.

No, clone Lina is with clone Naga, in the movies and all OVAs after Special.
Real Lina and real Naga were only in Excellent and in Special. It's all clones after that.
Real Naga and real Lina don't meet until way much later, in Royal games (specifically so, first Royal game explicitly starts by Lina getting freaked the fuck out and dragonspooked to all hell, when she suddenly hears real Naga's laugh, because they haven't been together for several years, after Special).

And BOTH the real Lina and real Naga AND their many clones walking about together, some of which are BIGBOOBA and SMEXY Linas, are one of the primary core plot points of the Royal 2 game. There are even GOURRY'S CLONES in it now. It's even directly being shown in Royal 2's OP:
