Shion vanishes from the plot at one point or another in all Calamity branches and the missiles fire, with the exception of the Trust Eva's Ghost branch - there Tsubasa finds out there's literally a switch that turns off the missiles hidden in the school's systems. I don't think they actually cover what becomes of Shion though? He might still be stuck in the school while everyone leaves?
