Yes. If you've ever gotten a shadow crystal it's permanently saved to that slot number, separately from your normal save files.
Here you can see my game has the shadow crystal in all 3 slots of chapter(bottom right grid), even though I don't have a clear data star from viewing the credits in ch3 slot 3. Because I used Copy after getting it once
