Shikoku made it fairly clear in her talk with Ren that the thunder gods were in Mato before the humans were, and viewed them entering the dimension as a violation of their space.
Also, from their introduction the thunder gods have stated they are nothing like the "half breeds" that are the hybrid humans like Naon and such.
Now you could claim Shikoku has simply been lying through the whole story, but I would say current evidence says the gods were around before the dimension gates to Mato opened decades ago. That doesn't mean they couldn't have some kind of human-caused origin, but if it happened then it was before all that and the gods themselves are probably not aware of it.
