This was still back when the master emerald could hard counter the chaos emeralds and knuckles was half responsible for them.
It's why the master shrine in both SA1 and SA2 also holds the chaos emeralds. They are supposed to also be kept at the shrine, with the master emerald in the center keeping them powered down.
