Have you ever experimented with other controller types when playing any of the Project Diva games? I played Project Diva F with the official Mortal Kombat 9 fightstick. Found it to be better than the PS3 controller until I reached Hard mode. Getting a PERFECT on said difficulty with the MK9 fightstick is possible but extreme concentration and fast reflexes are a must.
