If you are going for all the endings, here is a word of warning: Without spoiling things, there is one item that is only available during the parachute.exe part. Please get it and get your game to auto save so your progress after collecting it is saved.
It is during a section where you are collecting other items as well (you'll know exactly what I mean when you get there), so don't move on until you get that collectible too.
Otherwise, you won't be able to get the secret ending until the third playthrough (since you need the second playthrough to go back to the parachute.exe only to get that one item you missed).
There are miss-able audio logs and mail too, but they aren't tied to the endings you can get.
