Humans proved themselves capable fighters in the First Contact War, and are being fast-tracked by the Council on purpose to bolster the military power of Council space. The Turian and Human military are sharing research and intelligence, and co-developed the Normandy with state of the art stealth technology. This is being done because, at least in ME1, the Terminus Systems are an actual organized entity and the Council anticipates a semi Cold War with them. They are also actively trying to get a human in the SPECTRE program, as evidenced by Anderson's tryouts with Saren in years prior. Of course Saren sabotaged it and put the program on hold for a while, until Nihlus kickstarts it again by recommending Shepard. Let's not forget that the game begins with you being tasked with retrieving an uncovered Prothean beacon specifically to return it to the council, and the mission is critical and top secret for the specific purpose of not alerting the Terminus Systems, and making sure they don't get the beacon.
