"What do you mean by 'missing'?"

In response, Doc pulls up a chart with an avatar on it. You quickly recognize that it's your own form, with your arms spread outwards in a T-pose. Your damaged leg is highlighted, and the edges of the projection have graphs and bars displaying information. This is the scan he took ages ago, when treating your corrupted leg injury.

"This is going to take a while. Get comfortable."

He taps on the screen and pulls up a model of Kokuwamon, while you find a chair and sink into it. You stare at your own image, wondering how this is relevant.

"City 87-O is part of the Digital World. All of us in here, Digimon included, are data, yes?"

"Right."

"And yet, we have a network. We have shops, we have messaging interfaces, we have vending machines. All of this is data."

"Uh huh...?"

"So, what makes us different from it? To be in this world, we all have to be made of data in the first place. Why are you distinct from the information flowing through phone calls?"

You stare at the pair of images, trying to figure out an answer to his question. You've never really thought about it in detail.

"Well, it's, uh... Humans don't have Digicores, right? So it can't be that."

"It's not. To understand this, you have to comprehend this world's layers."

You're kind of impressed that he just has these examples ready to go. Doc pulls up a third screen, displaying the message log you sent him with your last burner account.

"The very deepest layer is the kernel. Whatever computer system operates at that level is equivalent to a God. As we go higher and higher, we start to see a separation between functions. You remember the mall we were in, and how DarkTyrannomon could just run out into the network? Or hide in a vending machine beforehand?"

"Yeah. That's because us Digimon can enter the... Oh! That's where the Kokuwamon go."

"You used to send them straight into the network using the terminal."

He nods.

"Digimon exist on the same level as humans, but you're made from a native data format, Phascomon. That's why you can dive into the network without issue. This city map, our human avatars, everything, it's all on a higher level. We're additions to the existing infrastructure of the Digital World."

"And this network is the foundation?"

"Not the lowest level, but yes. A near infinite web stretches across the city, in a layer of processing too deep for us to see. With the right technology, the lowest a human can reach is the informational highways between devices and systems."

You suppose that's where DarkTyrannomon and Commandramon wandered off to. If they kept following these 'highways', they'd have ended up in a different subsystem.
