So, there are technically 4 entries for Adam. There's his Character entry and then there are 3 Naytiba entries for him. I assume you're talking about his Character entry, so I stitched it together here, since it's too long to capture in a single screenshot.

Yes, Adam is, or was, Raphael Marks. Yes, Raphael Marks created Mother Sphere. Yes, Raphael Marks created the Naytiba. It doesn't say anything about Mother Sphere and Adam working together.

As for Mother Sphere's dialogue at the end of the game, or at least at the end of the Making New Memories ending, it goes like this:

Mother Sphere doesn't say she's going to protect the future. She didn't even really call EVE the future. Mother Sphere wants to confirm, if in fact EVE is the future. Which means Mother Sphere isn't certain EVE is the future.

As for Mother Sphere being sad about Father being gone, that not necessarily tied to a working relationship with Adam. Also, that line about how the final decision was disappointing to Mother Sphere is a hint that things did not go as she wanted.
