It didn't make a mockery of any of the events in T2. In fact, it solved the time paradox, but more importantly, in the end, the humans definitively won as time cannot be broken, only bent.
One could argue that it should have been left up to interpretation, or that the Future War prequel should have been the only followup to T2. I dunno. The advantage of being in this timeline of ours is that you can willfully ignore everything pass T2, which is fine. I know I do, even though I think T3's story is fine at its core.
