Yes, Valais killed The Grand Elder intentionally, but it was completely justified. She should have been crowned a hero.

The Grand Elder along with his council were the traitors of Kjerag, he became completely deluded with his own bastardization of their religion and was killing off any powerful political figures that wanted to reform Kjerag and take away his control of it. He was behind the killings of Valais' father as well as SilverAsh's parents for that very reason, and he also was the one fanning the fire between the clans, to keep them constantly fighting with each other and blaming each other for anything he did to anyone behind the scenes.

I also speculate he had something to do with the deaths of the girls partaking in the ceremony of the Saintess as well (and possibly even with the previous Saintess's death, the vacancy that brought Pram to the ceremony), though Pram managed to survive it anyway despite his actions (Maybe Kjera helped her a bit, since she was against the isolationism and knew the Elder had become corrupted, who knows). Afterwards, he tried manipulating Pram into being just a powerless figurehead for him to command, but her strong will and love for her country and family pushed her through to become her own independent Saintess in the culmination of the Snowcap Incident, saving and uniting all of Kjerag.

Valais killed him right at the perfect time, and along with Pram's descent and announcement of leadership, it made the transition of everything work wonderfully, easing most of the conflict within the country and between the clans pretty quickly.
