The Habsburgs were that ugly before they started inbreeding, actually. Maximilian I already had all the classic marks of a terminal Spanish Habsburg, and the family was still struggling to make its mark at that point.

The Spanish branch going fully in with the cest just meant that their family looks was no longer being diluted. They didn't become ugly because they lost parts of the full set, that face was all they ever had to begin with.
