I would say so, if I had to choose one. It's up there with Texhnolyze, Evangelion, and aspects of Oshii's films (Sky Crawlers, Ghost in the Shell). I would say it's the densest and most tightly woven though. I would compare it to the way the Bible is structured in a way.

Video game-wise to my recollection only Bioshock comes close. Mirror's Edge had a lot. The studio that made Penumbra series, Amnesia the Dark Descent, SOMA, etc had some interesting encodings as well.
