In SatAM, Mobius is a world suffocated by Mr. Robotnik's tyranny. Knothole is a practical necessity, one of the only safe places for Mr. Sonic to rest before his next adventure into Robotropolis, the city of Maga, or elsewhere on Mobius. He is not tied down. The show establishes immediately that he comes and goes as he pleases. The circumstances of a dystopia necessitated a hidden base, but his spirit remained free.
In Sonic X, Mr. Sonic is not fighting for survival in a hostile world. He chooses to stay in a mansion because a small boy gets sad when he leaves. One situation is the wind navigating a hurricane. The other is the wind willingly putting itself in a bottle for a child's amusement. The difference is quite stark.
