The show establishes immediately that he comes and goes as he pleases. The circumstances of a dystopia necessitated a hidden base, but his spirit remained free.
In Sonic X, Mr. Sonic is not fighting for survival in a hostile world. He chooses to stay in a mansion because a small boy gets sad when he leaves. One situation is the wind navigating a hurricane. The other is the wind willingly putting itself in a bottle for a child's amusement. The difference is quite stark.
