I don't know which one I'd say is better, they're both absolutely excellent.
It is true that the plot in Amakano 3 seems much higher effort than Amakano 2, there's a LOT of time put into the plot in some of the routes and it's surprisingly good and gets pretty heavy at a few points. And in Shion's route, it'll really upset that one guy who complains about Gin'iro haruka. But your mileage may vary on that part, if you said you don't read Amakano for that and prefer 2 because it sticks to what it's good at rather than taking some ambitious swings, I'd respect your opinion.
